Roots have came above ground and it is a royal pain to mow between the roots.
Since I am about to start a major landscapeing project I will have dirt I can cover those roots with.
Will it work the roots stay under the dirt I put above them?

Just make sure you don't cover the root flare. The roots will keep growing and will again, in time, impede your mowing.

Probably just chop them off and pull them away with the tractor is best?

If you want to kill or severely damage the trees that will work. Those are probably the main roots and they are the ones which send out all of the feeder roots, out past the drip line. If these are junk trees it will make less of a mess to cut the tree down at ground level and then slice off the top of the exposed roots with a chainsaw. Then drill a few 3/4 inch holes in the stump and pour in potassium nitrate granules which you can get online from WalMart. This will, fairly quickly, decompose and change the wooden stump into cellulose which you can safely burn or just let rot away.
