Jade Plant / Crassula Ovata (Stem Rot?)

After all the rains we've had here in the Bay Area I repotted my very large outdoor Jade Plant. The root ball was soaking wet. I broke up the ball and replanted in new succulent soil. It's now been two weeks since and I just pruned it for the second time to remove more dying branches. Now I can see the stems better and found these "wounds" on each of them. It looks like something is eating into them. I've tried to research what they are but can't find anything. Is this stem rot or a disease? How do I treat it?
